In 1855 he moved to Columbus and opened a shop of medical products (mainly chemicals). He obtained before the Civil War a graduate degree in pharmacy but no evidence of where and when in the archives of the state. He earned the nickname "Doc." During the war he was worn to death during a battle in April 1865 when his battalion was engaged in cavalry.

In 1869 he became Partner in Pemberton, Wilson, Taylor and Company, a company based in Atlanta and moved there in 1870. This company will create many pharmacies in the state. Between 1881 and 1887 he was a member of the Committee on licensing of pharmacists from the state of Georgia.

In 1885 he designed a drink made from French wine and the Peruvian coca "French Wine Coca," perhaps inspired by a recipe for Mariani Wine, a blend of Bordeaux wine and coca leaf created in 1863 by chemist French Angelo Mariani. But in 1886 the City of Atlanta requires prohibition causing discontinuation of the product. Pemberton will then seek to replace the wine of her mixture.

In May 1886 , he discovered a new alcohol-free syrup, which he sells to the "soda fountain" of Jacob's Pharmacy. Frank M. Robinson, an accountant by training and fascinated by advertising, is the name Coca-Cola : "We were four members and each of us has proposed a name. I submitted the name Coca-Cola and has been adopted and used. " Robinson also designed the first graphic based on the idea of the double C. Pemberton

Five months before the official birth of Coca-Cola, Pemberton Chemical Company was born. From 1887 the prohibition is rescinded and Pemberton decided to resume production of its French Wine Coca leaving his son that of Coca-Cola.

The pharmacist died on 16 August 1888 after selling his pharmacy between 1887 and March 1888 and all rights to the brand Coca-Cola to his former partners against a royalty of 5 cents a gallon.
